In Season 3, he wanted to right his wrongs with Scott and Melissa, one of the main reasons he returned to Beacon Hills. In the fourth season, Raf told Scott that he was keeping his promises this time and that he was going to be there for his family more often. This is proven true when Rafael showed regret for not being at Scott's first lacrosse game of the season but was assured by Scott that he was truly trying. However, Rafael was feeling more guilty because Violet's attempt in his life earlier that night. Both he and Noah were nasty towards the Deadpool assassin Violet because of her attempt on Scott's life and became determined to have her locked up in a government facility.
He also remained oblivious to the supernatural community for most of the series because Rafael didn't want to know what was going on between Scott and his friends until after shooting the Chemist to save Stiles. Before he left for San Francisco, Rafael told Scott he wanted to be in the "know" when he got back. In fear of his son's life, Rafael negotiated with the Argent Hunters to leave Scott and the pack alone if they allowed them to leave Beacon Hills. Similar to Chris Argent, Rafael feared for Scott's life and simply wanted him to survive Gerard and Tamora's genocide. However, when Scott and his friends didn't leave Beacon Hills, Rafael decided to help his son fight against Gerard and his hunters rather than run.
