Jonathan Kent was a main character in Smallville for the first five seasons. He was the husband of Martha Kent, the only son of Hiram and Jessica Kent, the adoptive father of Clark Kent. Posthumously, Jonathan became the father-in-law of Lois Lane and the adopt grandfather of two unnamed girls.
Jonathan was a farmer from Smallville, Kansas who raised Kal-El as his and Martha's own son, Clark Kent. After his heart was strained while he was imbued with all of Clark's powers, he died of a heart attack when accosting Lionel Luthor. Posthumously, Jonathan's spirit appeared to Clark several times, consoling him and attending to his wedding
In the series finale, Jonathan presents him with the Superman suit and the Fortress of Solitude and tells his son to always remember Smallville, no matter where he goes.

In the wake of her husband's death, Martha was asked to take over as state senator for Kansas but was reluctant to do so. However, she was busy deciding on what to do with Jonathan's clothes and gave away most of them to charity. However, on the way to the charity shelter, muggers attacked and stole from Martha, including Jonathan's watch. However, a masked vigilante rescued Martha. Clark later discovered to be Andrea Rojas, the Angel of Vengeance. Ultimately, Lionel checked on Martha to see how she was doing and convinced her to run.
At the same time, Clark blamed himself for his father's death and distanced himself from his friends and family, including his then-girlfriend Lana Lang. Chloe noticed this and tried warning him about the place he was in, which was the loss of his father. However, Clark refused to acknowledge the problem and to wear his father's watch. After learning his mother was mugged, Clark teamed up with Andrea to retrieve his deceased father's watch from one of the muggers. At the same time, Andrea learned from the thief that a mugging was orchestrated by Lionel Luthor, which resulted in her mother dying. Clark eventually came to terms with his grief when he attempted to convince her not to kill Lionel when she had him at her mercy. However, Andrea refused to listen and started to toss Lionel off the building until Clark saved Lionel at the last second. Stunned, Lionel asked why Clark rescued him; the latter answered that Andrea had "been through a lot" (while secretly talking about himself.) Lana, meanwhile, managed to retrieve the watch and give it to Clark, who began wearing it. When he came home, he saw Martha watching footage of Jonathan teaching a young Clark how to drive the lawn mower. Heartbroken, Clark broke down crying as Martha went to comfort him. (Vengeance)
Remorseful of what he did, Lionel kept his final meeting with Jonathan a secret from both Martha and Clark, deciding to build a better relationship with them. However, Lex threatened to expose it to Martha if Lionel didn't step down from LuthorCorp and take a different position. In a twist of irony, Lionel ended up becoming one of Clark's protectors after trying to form a partnership with Jonathan which ended in a fatal encounter. When someone was blackmailing Martha, Lionel helped make the "problem go away" by paying off the blackmailer. Later, Lionel recieved footage of Clark escaping an explosion unscathed.
Upon witnessing this, Lionel swore to keep Clark and his secret safe. At the same time, Martha did not tell Clark about the blackmail attempt because Clark grieved for losing Jonathan. (Vengeance, Cyborg)
After her breakup with Clark, Lana began taking a drug that would temporarily take her to the brink of death so she could communicate with her late mother, Laura, and stepfather Lewis. When Clark figured out what was happening, he went to help her after Lana was assaulted by her drug dealer, Lance. However, Clark injected him with it and encountered Jonathan's spirit, who warmly welcomed him. However, Jonathan told Clark that Lionel knew his secret, which Clark had been trying to avoid for the last four years. Before sending his son back to the land of the living, Jonathan helped inspire Clark to protect others and how he would one day be a symbol of peace and justice.
With his dad's warning in mind, Clark tried to warn Martha that Lionel knew his secret; however, when Lionel showed up at the front door, Clark hesitated and, instead, confided in Chloe about his father's warning. However, the tension between Clark and Lionel grew. ("Void")
A few weeks later, when Clark was watching over Maddie Van Horn, a girl who could shatter glass, he took on a brotherly/fatherly role for her. Martha noticed the attachment between the two and told Clark Jonathan would be proud of him. When they were discussing their biological fathers, Clark told Maddie he "sort of" met his and wished she could have had the chance to meet Jonathan. ("Fragile")
Because of his father's warning, Clark and Lionel remained on terrible terms. It bothered him even more when Lionel kept showing up at his house everyday. After a talk with Chloe, Clark finally told Martha that Lionel knew his secret. He told her they should keep it between them until they knew what Lionel was up to. However, Martha Kent left the Kent Farm unsure of what to do. Later, a deranged man who wanted revenge on Lionel for costing him his job kidnapped him and Martha. She was horrified by Lionel's past relationship with Lex as Lionel acknowledged that he wasn't the father Jonathan was. After being given an ultimatum of shooting himself or Martha, Lionel chose the former and told Martha to take his life instead because Clark was a special boy and needed his mother now that Jonathan was gone. After being rescued, Clark confronted Lionel at LuthorCorp. After addressing Clark as "son" thrice, the former told Lionel to never call him that again, that he will never take his father's place, and to stay away from Martha. ("Mercy")
Brainiac later took the form of Jonathan Kent during his enemy, Clark's nineteenth birthday. Seeing Clark at his father's grave, Brainiac, as Jonathan, warned Clark to kill Lionel Luthor because he met Jonathan before he died. Later, Brainiac appeared to Martha as Jonathan warning her about trusting Lionel. After Chloe found Jonathan's phone records, she confirmed with Clark that Lionel made several calls to Jonathan an hour before his death. Angered, Clark confronted Lionel at the Kent farm barn and came close to killing Lionel with "Jonathan" urging Clark to finish it. However, Lionel got through to Clark by reminding him that the real Jonathan would never want him to turn into a murderer. Clark realized Brainiac's deception.

In 2008, Clark listed three three father figures who died protecting him and his secret, including Jonathan, Jor-El, Lionel Luthor. ("Descent")

In 2011, Jonathan's friend, Chloe Sullivan gave birth to her and her husband, Oliver Queen, whose son after him.
